From what I understand and what I can observe, as far as the TinyCore boot sequence goes, the .tcz packages are loaded and their tce.installed scripts executed before the data backup (from /opt/.filetool.lst) is restored, correct?

Correct. This allows users to backup customized  filename.conf  files and have them restored without being overwritten by an
extension. Usually you have a  default.conf  or  default.conf.sample  file(s). Then instructions in the extensions  .info  file to
overwrite the link to that file with modifications and add it to their backup.
