mydata not compatible anymore between 1.4.1 and 2.0RC1?

If you are takinig about the backup file mydata.tgz, it is just a tarball.
tarball support is no different between 1.x and 2.x.
 
However the content of such is, being under the control of the user, is a different story.

I mean that .jwmrc an .xsession that are changed in 1.4.1, so now are they different from 2.0RC1?

Yes. As I work on 2.x I backport some items to 1.x. My plan is to better support alternate window managers in 2.x. So, some itmes that only jwm controlled needs to be more generic.
