In AppsAudit when I click to manage which applications I want for OnDemand, in the list on the left, some are duplicated...
why, how do i remove them, or how do i know which is which/are there actually two sets installed? etc.

You have not given any useful information.
What version of TC are you running?
What applications are doubled?

I have the same thing.
Tiny Core 3.3rc2
The entire list is repeated.
I suspect this is a bug and can be reproduced.
I suggest the team should look into this.

There is only one set installed.
Only add each application once.

I am running 3.2. But I think I figured it out.
AppsAudit has an unexpected way of listing applications. If you click "Manage OnDemand" then click "Manage OnBoot" then click back to "Manage OnDemand" without ever clicking "Exit OnDemand" or "Exit OnBoot", some applications duplicate because they are being listed as 'installed' in one mode and 'available to be installed' in the other mode. It's odd.

I cannot reproduce in the image that I am presently working on 3.3rc3, coming soon.

Like fizzdigit said
The first time you click On Demand -> Maintenance, each extension only appears once. If you then click On Boot -> Maintenance, then On Demand -> Maintenance again, each extension appears twice.

I have answered. Cannot duplicate in 3.3rc3.
For older versions, simple solution, exit the mode that you are in.
